RECETOX focuses on interdisciplinary environmental and health research and education, studying toxic compounds and their behavior, transport and bioaccumulation to assess environmental effects, assess exposure and risks to human health and developing technologies and biotechnologies to break them down.

job description

We are looking for a motivated SW Developer with a strong technological background for the development of mass spectrometry data processing pipelines, tools and workflows. The main objective is to develop a suite of tools within the Galaxy framework to process mass spectrometry data for the identification and quantification of small molecules (e.g. pesticides and other environmental pollutants) in biological samples in order to to understand the interactions of the environment and health (see EIRENE for more details).

We emphasize sustainable, long-term and open development and rely on professional SW development standards to achieve repeatable results. As a member of our international and multidisciplinary team within the Spectrometric (IR) Data Processing and Analysis Research Infrastructure, you will implement robust and well-tested software (mainly R and Python) and contribute to projects open source with respective methodologies (pull requests, critical code, etc).

The position offers time flexibility, a high level of interdisciplinarity in the fields of applied informatics, bioinformatics and analytical chemistry with vast potential for developing your expertise. As a member of RI, the position offers a unique opportunity for long-term commitment in the academic field and potential for international collaboration with other European RIs.

Responsibilities may include

  • Development of scientific computer applications, modification and extensions of third-party applications, mainly for mass spectrometry
    • Writing software and project documentation
    • Implementation of automatic tests
    • Packaging software into reusable components
  • Ongoing communication with scientists and users to understand the problem to be solved
  • Informal specifications of algorithms, mathematical formulas, technical requirements
  • Engagement in open source projects with external partners
  • Creation of presentations for internal and external use (e.g. workshops, conferences, …)

Skills and Qualifications

  • Extensive engagement in collaborative software development tasks (code reviews, documentation writing, upstream contributions)

We require that

  • Master’s level knowledge in computer science, electrical engineering or computational disciplines in natural sciences (bioinformatics, computational chemistry, etc.)
  • Some experience in developing collaborative software
  • Willingness to gradually learn the field of research
  • Good English skills

Beneficial to have/know

  • Knowledge of additional programming languages ​​(Java, C++, C#, Julia)
  • Experience with the following frameworks/technologies: Workflow Engines (eg Galaxy), Containers (eg Docker), Git, SSH, Package Managers (eg Conda)
  • Experience in mass spectrometry data processing or other knowledge of the field
  • Professional experience as a software engineer (or comparable) in the industry
